In-house payroll: what it means and what it costs

In-house payroll means your own staff calculate pay, withhold taxes, pay employees and file payroll tax returns, instead of handing that work to an outside provider. Software does most of the math, but the tax liability and deadlines stay with you: Form 941 every quarter, deposits monthly or semiweekly, and 2026 W-2s due February 1, 2027.

In-house payroll is payroll processed by a company's own employees, with or without software, rather than by an outside payroll service, PEO or accountant.

What running payroll in-house involves

  1. Collect hours, salary changes and new hire forms (W-4, I-9) before each run.
  2. Calculate gross pay, withholding and deductions, then pay employees by direct deposit or check.
  3. Deposit federal income tax withheld and FICA on your schedule: by the 15th of the next month if your lookback-period tax was $50,000 or less, otherwise semiweekly. Any day you reach $100,000 owed, deposit by the next business day.
  4. File Form 941 each quarter (Q3 2026 is due November 2, 2026) and Form 940 for FUTA each year.
  5. Report new hires to your state within 20 days or the state's shorter deadline.
  6. Issue W-2s and 1099-NECs by February 1, 2027 for 2026. The 1099-NEC threshold is $2,000 for payments made in 2026.

Each step is covered in how to set up payroll.

Only Patriot Basic is fully in-house: you file and deposit yourself. The other three are still in-house in the sense that your staff enter and approve payroll, but the software files for you. Read reviews of Patriot, Gusto pricing and OnPay.

Who is liable when something goes wrong

With in-house payroll, the deposits and filings are yours, so late-payment penalties land on you unless a vendor guarantee covers them. Vendor guarantees are narrow: Gusto covers penalties from its own failure to remit taxes, if you notify it 30 days before the agency's response date, and QuickBooks' Elite plan caps penalty and interest coverage at $25,000 a year. Errors from data you entered are excluded everywhere.

A certified PEO is different: for wages it pays, the CPEO is treated as the employer for federal employment taxes. Compare the two in in-house vs outsourced payroll and payroll outsourcing costs.

Common mistakes

  • Missing a state quarterly wage report after a provider switch. One business owner reported their unemployment insurance rate jumping from 0.8% to 12.75% after a switch (Hacker News, August 2026).
  • Treating semiweekly deposits as monthly once payroll grows past the $50,000 lookback test.
  • Paying contractors who should be employees; see W-2 vs 1099 rules.

Frequently asked questions

What is in-house payroll?
In-house payroll is payroll your own staff run: calculating pay, withholding tax, paying employees and filing returns such as Form 941. The employer stays liable for every deposit and filing.
Is in-house payroll cheaper than outsourcing?
On software alone, often yes. Patriot Basic costs $17 plus $4 per worker a month, or $57 for 10 employees (checked Oct 16, 2026), but you do the tax filing and carry the penalty risk yourself.
What does payroll house mean?
Payroll house is an informal term for an outside payroll company or service bureau that runs payroll for other businesses. It is the opposite of in-house payroll.
What forms does in-house payroll have to file?
At the federal level: Form 941 each quarter, Form 940 each year, and W-2 and W-3 forms by February 1, 2027 for 2026 wages, per the IRS. States add unemployment wage reports and withholding returns.
What is the in-house payroll definition for a small business?
For a small business it usually means the owner or a bookkeeper runs payroll in software such as Gusto, OnPay or Patriot, rather than using an accountant, PEO or full outsourced service.
